all this sounds a bit like a interrupt problem did you try with
different grub bootoptions ? 
(acpi=off or pci=noacpi come to mind here..., hit esc on boot, edit the
kernel line with e (append the option with a space behind the word
splash) and then boot with b)

what kind of controller do you have ? (IDE/SCSI)
if it happens only on diskacess, probably DMA is disabed (you can check
it with:
sudo hdparm /dev/hdX 
where X is the actual device letter(a,b,c,d))
