Bug in some way but where? Where to file a bug?

Not this time... and to be fair, I'm not a fan of a file-based 'safe' as
its performance is awful when copying large files. I would rather create a
safe later for the files I would want to keep there or just go with a full
partition encryption (most likely LUKS).

Now, back to your issue, I'm in no way an eCryptFS expert or even
knowledgeable user but as it is - or at least should be - mounted
transparently to the system DejaDup should be okay handling the files
inside it...
What is even weirder is that DejaDup seems to not acknowledge there are
directories to exclude from the backup :S Could it be a bug in DejaDup? May
be you should try luck with DejaDup's support (bugtracker, MLs, IRC, etc.)
