I get around this by symlinking the individual files into the Ubuntu One
folder. Eg:

$ ls -la .dircolors
lrwxrwxrwx 1 robru robru 20 Oct  3 10:47 .dircolors -> Ubuntu One/dircolors

This has the benefit that apps find their config files in the default
places, and U1 still syncs them anyway.
