Thanks for the suggestions.

There is one other application, added by default, under "exclude_class" in "gconf-editor /apps/maximus" which is Totem media player - listed as "Totem".

I added "VLC" to "exclude_class" and it still starts up maximised with Maximus.

I ran:

$ xprop | grep WM_CLASS

and clicked the VLC window and it seems VLC is one of those apps that doesn't set this property as the result was: 

WM_CLASS(STRING) = "", ""

It's not such a big deal, at least I now know how to adjust the settings for other apps.
