What apps do you need in Windows? The chances are that a lot of them will have 
good equivalents in Linux. Otherwise, you can try WINE or virtualisation as 
Frode has mentioned above.

I believe that Ubuntu now does safe read/write of NTFS by default, through the 
ntfs-3g driver. A FAT32 partition should no longer be needed.

WinSCP is nice and easy. You should also set up SMB sharing between the host 
and guest (virtual) operating systems.
