you will return the "system" to a sane and reliably secure state.
However, that said you can do it. I have restored systems from tape,
or taken the tape dump, extracted the permissions from every file
and restored them that way.
Alternatively if you have a similar system with the same base OS
on it you can compare the file system that way... or script it.
But I would recommend pulling the data off the home file system and
reinstalling the OS a fresh.
