Based on changes that showed up in Sabayon ("User Profile Editor"), when 
you change themes the following gconf keys change
/desktop/gnome/interface/icon_theme
/apps/metacity/general/theme
/desktop/gnome/interface/gtk_theme

There may be other changes, but I do not know for sure.
