No, the documentation is correct.
The menu file is the way to modify the layout and the organization of
the .desktop in /usr/share/applications (and other directories) into a
menu structure (the menu on the panel). Creating a .desktop in
/usr/share/applications still create an entry in the menu, as long as
you create it well, and the menu file is correctly done.
