Personally I use Remastersys to "clone" my system and Luckybackup to 
save my data. Remastersys creates a bootable/installable iso from your 
system, Luckybackup saves whatever data you want saved.

I then create a bootable usb and save my data to an external usb harddrive.

This combination has helped me restore my setup in less than an hour 
several times with minimal loss of data.
