Disk on Key slowly getting smaller

I have noticed that Disk on Key devices slowly get smaller capacities
when used with Kubuntu. I have not had the opportunity to check this
with other Linux distributions.
Even with "show hidden files" checked, and I delete the .Trash folder,
I can lose up to 25% of a Disk on Key. I must reformat the key in
Windows to get the capacity back. I never reformat in Linux because
then Windows has problems with Hebrew filenames on the disk. Using the
Key exclusively in Windows it does not loose capacity. I have checked
this with two separate DOK devices and two SD memory cards that show
the same effect.
Is this a known problem? How can it be corrected? Thanks.
