Switching desktop from keyboard

Yes.

No. But if I change the key combination to something that doesn't involve
the Win key, then as soon as I hit "Apply" then the new key combination
takes effect, so I don't think that this step is necessary.

It's as if something else is stealing the Win key, but I have no idea how
to go about figuring out what might be doing so.
