KMail has an option to store email in Maildir format.

Kmail doesn't store the email in $HOME/Mail.  It pretty much force you
to use .kde/share/apps/kmail, which is one of the weaknesses of kmail,
IMO (you can't use the same mailbox with different programs, if one of
the programs is kmail)
