But this is a clue too.  You did a warm boot, so whatever initialization 
the cd boot did, survived.  Now the trick is to do a cold boot, make a 
copy of the lsmod and dmesg, then do a cold boot from the cd, make 
another copy of the lsmod and dmesg listings, followed by a warm boot, 
and see what differences there are between the lsmod and dmesg listings.  
Someplace in all that I'm betting there is going to be a forehead 
slapper.  Like maybe building something into your kernel that for some 
strange reason doesn't work when builtin?
