autoremove

When using the apt-get feature, I kept getting the message that I had
extra files and to use autoremove to delete them, so I did.  However,
doing so affected several programs and I have had to reinstall them.  

I have now upgraded to feisty and am again getting the same message.  I
have the feeling that I should just ignore it and not use autoremove
again.  Has anyone else had the same experience?
