I don't know about limiting a desktop to just one screen. Interesting idea.
I have made do in the past by setting the "persistent" program(s) to
be on all desktops. (Right click on the window title and select To
Desktop, then All Desktops).

I use TwinView (NVIDIA) and not Xinerama, so I don't have exact
information for you. But with TwinView, my work-around is to assign
the laptop display as the "left" display. This puts the KDE panel on
the laptop. And any other windows that pop up on the unconnected
monitor can be moved by right cllicking on the entry in the panel and
selecting Move.
