kind of an old thread, but now I was messing with my repository confs and 
would like to clarify this: how can one set a default repository? I got 
confused because of a conflicting information from apt_preferences(5):

       Several  instances  of  the  same version of a package may be available
       when the sources.list(5) file contains  references  to  more  than  one
       source.  In this case apt-get downloads the instance listed earliest in
       the sources.list(5) file. The APT preferences file does not affect  the
       choice of instance, only the choice of version.

Seems the only way to set a preferred repository is to put it first in 
sources.list. I would like very much to know if there is a way to override 
that order in a conf file.
