If you run an amd64 system you don't need libc6-amd64, because this
package is for i386 (=32 bit) systems which could be amd64 but are kept
on i386 for whatever (usually invalid) reasons [very simply put, it's a
bit more complicated, but what you should take home is that you would
know that you absolutely need it if you would really need it].

APT is absolutely right that this package isn't required. If removing it
is really the reason that your system breaks that is a bug in package
itself. I guess it is killing the linker (ld) which it shouldn't.

Bug description:
  I just did apt-get autoremove on my trusty system and it removed some
  libc packages. I thought they were some old versions and trusted
  autoremove, but now my system is completely broken...
