[MERGE] Document the change in the command lines use of MutablelTree and bump the API minimum version.

This documents the API change James was getting at - the command line is
going to unconditionally pass in a new parameter to tree.commit().

I've also (though its late :P) updated the API minimum version to warn
plugins about VersionedFiles etc etc.
