I realize this would probably be more complicated and
performance-intensive than the current approach, but would it be
possible to look at the history of the project branch and the merge
directive and use that to determine the project a merge directive is
intended for? That would also make it possible to reject merge
directives for projects that aren't hosted on BB automatically.

Matching root file ids would probably also be a nice way to match up a
merge directive with a particular project once all the projects in BB
have their own unique root file id.
