All of the links you posted are people saying "the current behaviour is
bad and should be changed" with follow-ups saying things like "ya....
this is something we should look into" and one "please make the current
behaviour an optional setting via gconf" and the normal argument about
single-button mice.

In any case, I believe this patch has the best of both worlds.  You can
get back exactly the old behaviour:

gconftool-2 -t bool -s /apps/muine/plugins/trayicon/old_behaviour true

If I messed up and anything about the trayicon has changed when
old_behaviour is true then I will gladly fix that as this was a mistake
-- I intended for old_behaviour to exactly preserve the old experience.
Please reopen in that case.
