Not sure how whisker menu has to do with alacarte. Alacarte is the old menu editor and it is replaced by menuLibre in 14.04. Basically, menuLibre or alacarte create or edit desktop files with launcher contents. Whisker menu searches for those and displays as applications menu. I am not sure what software did this in 12.04. I would reinstall menuLibre whisker menu and make sure everything else is up to date.
