The size in the detailed list is also correct, this is the space the
directory takes, excluding what it contains. The size you see in the
properties window is the size of the directory itself plus all of what
it contains.

A directory with a lot of contents will take a few more Kb than a
directory with nothing in it. An empty directory will still take 4096b.

Fixing this would be the result of having Thunar show the size of the
contents of each directory, which certainly takes time and could cause
slowdowns on filesystems containing a lot of subdirectories and small
files. It would need the time to calculate each directory before
displaying their size (try displaying the Properties window on a large
directory such as /usr or a mountpoint you use as a storage).
