I think you should look for a solution to your problem in the 
motherboard bios settings.
I run 12.04 on a VSTA motherboard which has two sata drives and two pata 
drives. This bios controls in which order the hardware (harddisks etc) 
are read. It also allows the choice of which harddisk is first.
