Have you tried:

All Settings -> Preferred Applications -> Internet -> Web Browser -> 
[browser of choice]

Anything I set in here is the browser Thunderbird uses to open a link.  
Just to be sure for this email I did flip-flop with chromium and firefox 
and back again. HIH.
