OK answering my own question, I tried reinstalling Software Centre again
(4 packages software-center (13.10-0ubuntu1),
software-center-aptdaemon-plugins (0.1.6), software-properties-common
(0.92.27), software-properties-gtk (0.92.27) ) and it is now working or
at least seems to be. But while watching it install (via Synaptic) I
noticed this warning:
INFO:softwarecenter.db.pkginfo_impl.aptcache:aptcache.open()
WARNING:softwarecenter.db.update:The file:
'/usr/share/app-install/desktop/sonic-visualiser:x-sonicvisualiser.desktop'
could not be read correctly. The application associated with this file
will not be included in the software catalog. Please consider raising a
bug report for this issue with the maintainer of that application

I checked and those two files are there in/usr/share/app-install/desktop
and have the same owner and permission as all the other files in the folder.
I wont be submitting a bug report, because having tired to do so with a
previous bug I spent over 2 hours and failed to submit a report (it
really needs to be made easier).
