For starters, that would prevent the file from being read (by the admin
for example). :-)

How about merging modifications from a new package version to the config
file during upgrade? E.g. sdiff or vimdiff would have hard time reading
an unreadable file.

Could you be absolutely sure no package upgrade ever would inadvertently
make the file readable again?

Also, i think it's good that even the disabled files are checked for
valid syntax.
