The same problem here.
Running OmegaT 2.0.5 in Karmic 64bit fully updated.
Seems a java problem not ubuntu related.
I have the same result running system or the embedded to the application java

:~$ sudo update-java-alternatives -l

:~$ java -jar -Dawt.useSystemAAFontSettings=on /opt/OmegaT/OmegaT.jar

The  -Dawt.useSystemAAFontSettings=on option makes a small difference
but does not solve the problem.
