Hello.
That sounds interesting. The fix for ZSNES and sound in Ubuntu 9.10 was starting it like this: "zsnes -ad pulse" to ensure that it uses pulseaudio to produce sound. It helped on the slowdowns and it now works perfect again.
I would think that in order to get GFCEU to work, you would need to force it to use pulseaudio aswell, as there are no problems when sound is disabled.
I will have a look at your workarounds and post back.
