I discovered more specific details on that.
Currently I noticed 2 plugins that do not work properly.
1. Desktop Wall/Expo/Viewport Switcher (not sure which one of them).
I deleted the ~/.config/compiz/compizconfig/Default.ini file, all other settings dropped, but it still was unable to save these plugins setting, which is responsible for the type of animation for switching the desktops.
So, I figured, it doesnt store these setting in the conf file or/and it is unable to read this setting from the Default.ini
Here's the Default.ini section for this plugins:

The weird thing about it, like I said, is that it somehow fixes itself
if I turn Expo or Viewport Switcher off and on again (or vice versa).
Unfortunately, this is only until the next reboot, so the settings are
not saved.
2. Move window: unable to move window with keyboard (none of the key
combinations work).
