I think the problem is that the compiz key bindings, as well as those in
the gnomecompat plug-in (which includes Alt-F2 Run Application and isn't
enabled by default), are not affected by Keyboard Shortcuts in the
preferences menu and must be set in gconf (or CompizConfig Settings
Manager).

I am not sure how this was handled in earlier versions (are the compiz
keybindings new?). I would check but I don't have anything but Jaunty
installed at the moment.

This bug may be (loosely) related to bug 328111.
