Yes, I have the same problem.
My plattform: 
Hardware: EeePC 901, 2GB-RAM
Software: Ubuntu-Jaunty 9.04, german, Inkscape 0.46, Compiz Window-Manager.

Problem 1: In Inkscape is'nt possible to configurable Desktop-Limit-Size
Problem 2: In Inkscape i can'nt make the vertikal toolbar smaller or make horicontal
Problem 3: When i start Inkscape, the global Inkscape window is not possible to make little smaler (in vertical size)...the global-inkscape-window jump to top or below and not responding to commands.

With Metacity i have the problem 3 not. With Compiz i have Problem 1+2+3

I need to work with Inkscape on a EeePC 901...
...with this bugs it's not possible to work correctly...that's no good ;-)
