The option "Add black borders on fullscreen" has to restart the mplayer
process every time you switch fullscreen because it has to add (or
remove) a filter in mplayer. So this can't be avoided.

But smplayer tries to resume playback at the same position. If that is
not working for you, maybe the video you're playing doesn't support
seeking.
