problem for me seems to lie in mysql_upgrade, ie.

# less /var/lib/mysql/crystaltree.err

/usr/sbin/mysqld: Table 'mysql.plugin' doesn't exist

090114 15:19:39 [ERROR] Fatal error: Can't open and lock privilege tables: Table 'mysql.host' doesn't exist
090114 15:19:39 mysqld_safe mysqld from pid file /var/run/mysqld/mysqld.pid ended

but cant successfully run upgrade since cant start mysql server

# mysql_upgrade

Looking for 'mysql' as: mysql
Looking for 'mysqlcheck' as: mysqlcheck
Running 'mysqlcheck'...
mysqlcheck: Got error: 2002: Can't connect to local MySQL server through socket '/var/run/mysqld/mysqld.sock' (2) when trying to connect
FATAL ERROR: Upgrade failed
