Confirming this happens for me too in Jaunty (and from memory, in
Intrepid, too). The window is always hidden, but quite frequently it is,
so it's easy enough to reproduce.

Importantly, it must be compiz because the window _is_ actually on top.
compiz simply doesn't draw it there. I just demonstrated this by
inadvertantly rebooting my computer:

1. This bug was open in firefox (full screen mode).
2. I selected System / Shutdown and the shutdown window was drawn behind firefox.
3. I clicked on firefox to continue writing about the bug.
4. The click on firefox actually selected the 'shutdown my computer' or 'restart' button and my computer shut down.
