This may be a problem with the EDID information the monitor is sending, and which X is using to set the dpi. It would be great if you could upload 
- /var/log/Xorg.0.log (from when you don't use the -dpi 96 option to gdm)
- the output of `lspci -vvnn`
- the output of `xrandr --prop`
- the output of `sudo get-edid | parse-edid` (you will need the package read-edid for this)

It may turn out that the EDID information is slightly wrong and that it
can be fixed with a quirk.
