This is because enigmail grabs control of thunderbird. Firefox is nowhere in this equation.

The dialog seems to pop up in front of the thunderbird email window which is requesting you to save the email.
I do not understand how turning off auto-save or encryption by default does not solve this for you.
Does the window show up in front of the message?

Is it on the same desktop as the application window/email window?
Yes

Could you provide a screenshot?
Yes, location of notification looks reasonable.

So what kind of notification are you requesting where a password dialog
pops up. Should it come up to the desktop where you are working and lock
everything out until you enter it?
