Sorry, it seems that the major part of the problem I reported was
actually a caching bug in my book reader, NOT a problem with ebook-
convert at all: in particular, I think that in fact all the command-line
flags ARE being respected.

However, it's still odd that the warnings are being given about missing
flags that are both present AND being processed!
