I did try to run 'sudo eclipse' to test if this was an access problem.
This didn't work.  It isn't that the user doesn't have permission, but
that the files are in an unexpected location.

Rather than copying the files, you can make a symbolic link using:
sudo ln -s org.eclipse.rcp_3.1.1 org eclipse.rcp.source_3.1.1                                            

This seems like a safer workaround than copying files.
