I'm not sure if this is relevant but I had exactly the same problem in
Fedora Core 4 trying to install phpEclipse using Help->Software
Updates->Find/Install from file menu.

The solution?  Start Eclipse as root.  Simple as that.  Seems to be an
access problem.
