Then it may be a good time to remove references to non-existing 
repositories from /etc/apt/.

That GUI-of-the-day is most likely upgrading individual packages 
one-by-one. One can accomplish the same with `apt`. Probably not with 
`apt full-upgrade` with most of repositories missing...
