The only differences between the two folders are that one is for your user only and the other is for every user.
Yours only: `~/local/share/applications`
Everyone: `/usr/share/applications`
Have you tried running the application via the terminal emulator and then just pinning the application? If you're unsure about the command, it should be in the .desktop file.
