Home directory files shown on Desktop

That was sort of the problem; the file ~/.config/user-dirs.dirs contained:

XDG_DESKTOP_DIR="$HOME"

So the Desktop must have been deleted at some point. Fixing the path
in the above file, running xdg-user-dirs-update, and finally logging
out and logging back in again got this working again.
