if the file manager itself offers such an option i'd assume this is
well tested to not break anythin (well ... beyond what you as a user
can break when using it in this mode ... we did have issues in the past
where when people ran something like "sudo nautilus" all session
related socket files changed to be root.root and only root
readable/writable for example, it took one release until nautilus got
fixed in that area ... but again, if the file manager itself offers
such a feature it should be well tested by the developers)

changing whole partitions for allowing user access is usually something
you should do via mount options, not with a file manger where you
potentially rip open quite a few security holes by making *everything* 
user/world writable ... but thats unlikely to be related to the issue,
just a remark ...

whats the permissions of this file (should be owned by your user and
only read/writable by it) ?
