Clonezilla Question.

I have been using HDClone as my backup software. I haven’t had any problem until this last fiasco with the booting problem. I believe that to be operator error as the Apostle Paul said I did it in ignorance of UEFI vs. BIOS. 
I installed Ubuntu 16.04 LTS Server from scratch. Are there always permission issues that have to be addressed when doing so. I don’t remember having to dink around with the permissions before. If you use Clonezilla to backup a Server will all the permissions remain as you set them so when and if (God forbid) you have to restore the permissions stay and everything rocks along without having to do all the changes back to what you need? 
Also when all is said and done. I want to hang an external Hard Drive say 2TB and do a once a month full back up and daily incremental backups. Saying keep a couple of full backups and a week of dailies. How would I set that up? Just thinking ahead once all these other issues are corrected and all is back to normal.
As always appreciate your thoughts and help. Also any suggestions on a book / chart of Ubuntu command lists where you can get to them quick with out have to plug through a 400 page book to located? I like the challenge and once it is going will probably be all bored with it.
