I've never used any systemd timer unit but you should be able override
apt-daily.timer with a dropin and set
OnBootSec=90
for apt-daily.service to run, for example, 90 seconds after boot.
I'm unsure whether you'd have to unset the default triggers with
OnCalendar=
RandomizedDelaySec=
in the dropin
