I have noticed this too. The icon is a capital A inside a circle made of
two curced arrows; the cossbar of the A is a red progress indicator. If
you type "update" into your dash you';ll see this icon with the name
"Software Updater".

The "problem" is that it runs without a display. The icon appears in the
launcher bar, and if you right-click it it has options to install
available updates or quit. It doesn't show you what it intends to
update, it doesn't give you a chance to accept or reject updates
individually, and while updating it shows no progress indicator except
for the bar embedded in the running icon. It appears to ignore the
display options in "Software and Updates" settings.

One workaround would be to use apt-get instead, I suppose, or even
synaptic for a GUI...
