It helps if you tell us exactly what the errors are (look at your bd
logfile. My guess is that they are /sys/ permission denied errors - if
that is the case:

You can scan those folders with a bootable CD version if you wish.
Alternately, you can put bd on a different bootable partition, boot to
that and they scan the original partition. Note: I seldom, if ever, scan
'/' from an active partition, and primarily use BD to scan Windows and
other partiions on my system (including VMWare/VBox VM drives), and
samba & email folder. For '/' on an active partition I boot to an
alternate partition (or drive), mount my encrypted home using
'ecryptfs-recover-private' and scan the entire partition.
