You can do that, but a better option is probably to su to root (or
sudo -i) and run nautilus from there.

I use Xubuntu, so my file manager is thunar, and it has the same
problem you mentioned.  I have no trouble running synaptic with
pkexec, so I suspect the file managers have a more intimate
relationship with the display than some other GUI programs.

So, YMMV.

I have to wonder though why you would want to run the file manager as root.
