I would go with Calibre (in the repo), and/or with MendeleyDesktop [1].
Calibre is a generic ereader, and MendeleyDesktop can be said to have
been written for researchers, scientists, and the like. I was quite a
heavy user of Mendeley until I pretty much moved to a Nexus10 with
MoonReader, and Calibre as the counterpart on my laptop.

Now, most of the times I end up with PDFs -- epub seems to lose a lot
of formatting when dealing with equations e figures/images.
