Line endings difference Windows <-> Linux

Long time ago (like 16-17 years) when I started doing a simple website
for our company I was hit by the line ending difference in certain
files used on the website.
For example if I transferred the PERL script files to the website
cgi-bin folder using an FTP program not set to detect the pl files as
ASCII they came over exactly like in Windows.
And the website functions utilizing the script files broke down....

Now I am transferring all scripted functionality to PHP from PERL and
adding some...

On suggestion by my son-in-law I used FileZilla in secure FTP mode and
transferred the files. After a while I noticed that the file size on
Windows was exactly the same as on linux, so it got me wondering about
the transfers and weather there would be problems down the road.
Seems like the scripts work also with the CRLF line endings, but I
want to make sure.

So here is my simple question:
Has Apache/PHP/MySql been adapted to accept all line ending systems
around without breaking like in the old days?
If that is so then I can stop worrying about line endings in the
future. :-)
